Please provide some guidance on how to do this. I am extremely new to ImageJ but have tried several plugins before on my own, however this one is making me crazy. I even tried copying the folder to the plugins directory manually and this did not help at all. I do know that I have the correct update site, have the correct version of both J and ImageJ and the download is an executable. I just cannot figure out what to do next.

I am no ImageJ expert but I can help you a little bit.
You are probably using an old version of ImageJ.
The latest version 3.8.2 is available here.
You need to put the files in the plugins folder (you are already in this directory), not in the plugins folder of the older version of ImageJ.

NeuronJ provides a graphical user interface to manually trace and measure neurites in fluorescence microscopy images. Neurites of interest can be selected directly in a tiff image using the “Tracing > Neuron” command. Morphological parameters are calculated for each neuron object and histograms are provided to facilitate the visual assessment of the distribution of dendrite lengths and branching patterns. The output data can be exported as an ASCII text file or as an image file. More features will be added in future releases. NeuronJ is written in Java and is cross-platform.

I’m on a mission to find a good tracing tool for two-dimensional image stacks. I’m looking for something robust, preferably free and cross-platform. I’m finding all sorts of applications, from batch-based plug-ins to manual trace-based algorithms, and everything in between. So I need a lot of feedback.

What is NeuronJ? Is it, to my mind, a trade-off between versatility and automation?

Its intended use is to accelerate manual tracing of fluorescently stained cell bodies and their processes in epifluorescence images, either as a first step in an automated segmentation and tracking process or, as an extension of an existing segmentation project (e.g., tracking cells over several days).

Ideally, NeuronJ will:

Allow the user to select an interesting cell body or neurite object.
Allow the user to draw a line around the object, thereby separating the object from the background.
Manually trace the line to define the cell body and its processes.
In the case of the line, allow the user to edit the length and orientation of the neurite, so that the neurite can be traced and measured using image analysis methods.

What’s New in the NeuronJ?

NeuronJ is a plugin for ImageJ, designed to facilitate the tracing and quantification of elongated structures (particularly neuronal neurites) in 2D images (8-bit gray-scale and indexed color).
NeuronJ takes advantage of the new NeuronJ Level Information process to create a new Layer for every traced neuronal neurite. Based on the level information the plugin automatically segments the traced curve into a set of line segments. This unique subdivision allows the user to accurately outline neuronal neurites (axon or dendrite) with almost no tracing (interneurons which do not show a clear axonal or dendritic morphology can be skipped, since they are by definition not part of the neuron network).
Once the neuronal neurites have been outlined, NeuronJ calculates and shows several quantitative parameters for both individual neuronal neurites and groups of neurites (see below). These include the length, total length, number of sub-divisions, mean and standard deviation of the diameter of the neurites. The plugin also calculates the total number of neurites (somatic or neuritic) and the total area covered by all traced neurites in the image (as well as an image-wide score (IWS) that can be directly compared between images). Neurons can be traced on either phase contrast or fluorescent images.
